I have a 1997 mitsubishi eclipse gst just put a new Trans in with a new clutch and I can into this problem where the clutch isn't disengaging and the gears won't line up any thoughts on what this could be?
 
Does the trans go into gear when manually engaging (the linkage on the trans)?
Was a rebuilt or used tran-axle used?
What shape is the master and slave cylinder? Has the system been bled?
Did you follow the correct procedure to adjust the clutch pedal?
Were any other items replaced(fork, pivot ball)?
 
Any one of those things 2gmitsueclipse said will do it. Also was the flywheel step height checked? You'll have to narrow down the problem. Have someone push the clutch while you watch the clutch fork move.
