I'm sorry I'm new to this, I have a 4g63t 2g Eclipse. I removed head, do to the timing jumped, found scaring on cylinder one. Will I be ok to still run engine after repairing head?

What should I do?

That isn't the best image, but it looks like a fairly deep scratch. You can probably catch it with a fingernail, which means you risk oil consumption and compression loss.

Interesting how the crosshatch is still visible. Something harmful made it's way into that cylinder.
 
Can you run the engine? Sure. Will it cause problems? Probably. Considering the intense heat, pressure, and stress the combustion chamber is subject to, imperfections and damage like that will hasten component wear. The scratch looks like it goes deep in, but there is also a portion where the metal bows out as well. This will affect the rings, which will increase blow by and oil contamination/consumption.

What should you do? I would recommend having the engine machined and rebuilt to ensure everything is true and solid. Half of the work is already done since you have the head off, so why not just get it all done now and drive with confidence on a solid power plant? Alternatively, if money or convenience is an issue, you could just put the head back on and run the engine while you are scouting for a replacement engine, then swap engines (or do a teardown and rebuild) when you have the $ and the time.
 
The piston top looks "peppered" too. Something either went thru the cylinder or rings butted due to boost/cylinder pressures, timing etc. Might have even broke a ring. That is a sizeable compression leak.
