Are the little pin holes inside the bearings for the Rods suppose to line up with the hole on the rods?

Yes, those line up with the oil journals in the corresponding part. I'm sorry, but if you didn't know that then maybe you should seek some other help with building the motor. Are you aware of how to get all of the proper measurements just for the cylinder?
 
first of all u dont have to be a whise as im pulin 450 hp on my 1g built now i got these new rods the whole dosnt match exact with the bearings so im just asking if they should fit exactly.
 
they are squirters built into the rod to spray oil on the underside of the piston.

they should fit close if not exact.
