You could use a help section type rubber shift boot. I'd throw some grease on the shaft. There is really a million ways. Get creative.
 
I'd go with the axle cup boots. It would have a big opening on one end and a smaller opening on the other which is what you need in this scenario.
 
I would agree with the axle boots. They seem like they would serve the purpose well.
 
you could use foam pipe insulation to fill gap on the existing rubber boot.
