420A Long crank before start run like garbage

My son got the fast and furious bug and bought a 95 Mitsubishi Eclipse RS 2.0 non turbo. The vehicle had a turbo on it prior to him buying it, but was removed. Son spent a lot of time configuring back to stock. Ie. Replaced with stock ECM. The problem we are having now is it has long cranks before starting and then as a rough idle (almost like a vacuum leak) replaced fuel pump, filter ect.

Question I have is, when I replaced the timing belt I noticed two marks on each camshaft pulleys. Why 2? Which ones do I reference to. I went ahead and set the marks on the compression stroke at TDC.
Still has long cranks (5x) before starts, but now run like it's not happy. Please help.

BTW I'm not an import dude per se', more a old school chevy guy, so dumb it down and don't go import Nerd on me. Lol thx
 
Did you also replace the injectors with the stock?
Generally speaking, replace the parts that are installed for turbo with the stock if you have, like injectors, tuning related. And check the timing and set it properly and see if would be better.

Thanks for your reply. Yes we replaced injectors with stock one. The attachment you sent was helpful, but didn't explain the two marks on each camshafts. Meaning there are 4 marks all together two on each camshaft pulleys.
 
Which timing marks are you referring to? A pic would help us to know the situation more.

I am not sure how all the 420A cam gears look like but perhaps you are talking that each cam gear has the timing mark on left and right side? If so, you would use the inside one on each gear. The ones that are lined up each other when you set the cams as the cylinder #1 at TDC in compression stroke.

If using OE gears, he's likely referencing the timing marks on the opposite face of the gears. They can be flipped in either direction, but one face / set of marks is for the 2.0L and the other is for the 2.4L engine. The opposite face will be labeled with a stamp "2.4L" to avoid confusion.

If this is not what you were referencing, the only other option would be that you have aftermarket cam gears. Which have a separate set of timing marks approximately 180 degrees out, for the Dodge Neons. I make scribbles with a Sharpie so I don't mistake them. Here is a picture for reference. This is how the gears should align in proper timing.

I don't know all the 420A gears, so what I imagined was maybe some of gears have the timing mark on both side like 4g63 and that is making him confused.
