I'm replacing ball joints, sway bar links, sway bar bushings with ES, control arm bushings with ES, KYG AGX adjustable struts, Tein springs, Megan racing strut tower bars for front and rear. Will this be a noticeable difference in handling over stock?

Depends on how worn you stuff was. Yes it will be noticeable. Biggest difference in my opinion will come from tire selection. Lots of suspension mods and cheap all season tires doesn't work. Quality performance tires will shine....and they will wear reasonably quickly. I've taken a set to bald in 9k miles. Yes 9k. Best tires I've ever purchased were michelin. Last set was Pilot super sport, next set will be pilot sport 4s unless I get silly and put a 200 treadwear tire on the car like a Bridgestone RE-71rs.
BTW the 9k tires were 140 treadwear. FUN 9k miles.
 
The AGX/Lowering spring combo will feel a bit harsh compared to an OE style setup. @pauleyman made a great point about a quality tire being the most noticeable difference in handling.
In regard to sway bars, upgrading the rear only will help the car rotate better if that is what you are after.
 
Pretty much done with the front passenger. Have to find the bracket for the big bushings on the bottom of car. I took all this off at the beginning of the tear down and I have parts all over the place.
