An automatic is going to shift faster than any manual. You can manually choose what gear to be in, so I'd say an automatic transmission shifted manually would be better than a manual gearbox.
If it were a paddle shifted direct drive trans that would be idea, but it is not. In a low torque situation such as a turbo 2.0 you will not be able to obtain the power curve and response with the gearing, and the converter flash will screw you. The auto shifts fast but it's a different kind of shift than a manual trans. You will need to keep the RPMs way up in the tighter range of the converter to keep the response up, it will not have the throttle response of the manual trans, not even close, due to the nature of a torque converter.
It really will depend on the course and your build. If you're constantly above 35ish mph with a small turbo you'd be slamming between 1st and 2nd gear going through the course and it may work ok, but if the mph drops below that you're gonna bog down real bad. If you have a 2.3 that'd help a ton too. With a 2.3 and a loose converter you might not do too bad.
Bender, I need you (no h0m0)
I need your input to help figure out how to control my tc with my overdrive switch...
I assume you mean TCC? trigger a relay with the OD wire and have the relay supply 12v to the TCC.

Full line pressure shifts are no joke
