usually when using the key to unlock the car doesn't shut off the alarm, it cause of the door lock key cylinder switch. What usually happens is, the exterior door handle breaks, when installing a new handle, the switch either breaks or is re-installed incorrectly.
the anti-theft doesn't know the door has been unlocked with the key since its not getting the signal from the switch. so it never disarms.
 
If your theft alarm horn (behind battery) stopped (if it doesn't, pull the theft alarm horn relay) but the regular horn still honks, locate the 2 diode pair in the orange casing plug above the interior fusebox (see post 14). It has 3 wires, red, green-black, blue. Try unplugging it or if no connector cut the green-black to disable the regular horn (only when alarm goes off) or the blue to disable both the regular horn and the headlights flashing (and tape the ends up).

I probably already said it on page 1, if your alarm is constantly going off you need to unlock the passengers side door by inserting the key into the ley cylinder and twisting it to disable the alarm

if unlocking the passengers side door with the key does not disable the alarm it is because the sensor behind the key cylinder on the door handle is damaged.
