Window won't seal properly after being opened and closed

I just changed the weatherstrip and seals on my driver's side, and now the window won't seal properly. If I close the door with the window all the way up, it seals fine. But if I roll it down and and back up again (with the door closed), there is a noticeable gap between the seal and window towards the rear. It's largest near the top, and gets smaller as you get lower towards the door. I have to I open and close the door to get the window to seal properly.

Any ideas on how to fix this so that I don't have to keep opening and closing my door after everytime I roll down my window? Thanks!
