This happened a while back, I told the person fixing it that it was the throwout bearing. They just replaced the whole transmission. After it was replaced it was good for like 20 miles then it came back. I’m pissed I need the exact reason it’s doing this so I don’t have to waste any more money then I already did (clutch engages and works just fine)

Do you feel bumping through the clutch pedal when you press down to where you hear the noise?
If so, you may have the clutch throw adjusted too far to where the pressure plate fingers are hitting the clutch disc springs (I had that once). You didn't put in an extended push rod on the slave did you?

Look at the clutch window. Fork should be just right of center (https://www.roadraceengineering.com/eclipsetech/clutch/armcentered.jpg).

Yeah it does make bumping, So I’ve been needing to replace my clutch master (the one on the pedal i know there’s 2 with similar names) It’s been at a friends house so I haven’t gotten the chance. First thing ima try to fix is that but do you think that’s the issue or should I look into those new oem parts? The trans I got was from a pt cruiser at upull and it came with everything on it so I don’t see why a new transmission would go out the same exact as my old one
 
Sounds like your throwout bearing is not properly secured to the clutch fork. It is held on by 2 small metal tabs that can get bent and is easy to misplace.

Do you have a standard modular clutch pack or a Neon style 3 piece set up? If it's a modular clutch then you should have no reason for an adjustable slave rod and OE spec parts would function with no issue.

You also did not say if they replaced the throwout bearing. If the old one was damaged and re-used that would make sense of why the issue persists. Replacing the transmission would obviously not be helpful if it were not the issue in the first place.

Shoot so maybe if it’s adjusted out I just keep messing up the throwout bearing, ima check tomorrow if it is I haven’t messed with it since I bought the car but I can see some leakage
 
If the flex plate is cracked it could be causing noise as well. Could be other clutch components too. You didn't give any reason as to why the repair went from a throw out bearing to an entire transmission replacement.

I'm guessing it went like this
-Throw out bearing get replaced and noise persists
-Guy working on car just assumes transmission is bad (Obviously not good at diagnostics since pressing the clutch in most cases eliminates transmission issues)
-Guy replaces transmission and from installation the clutch/flexplate are bumped/moved so noise doesn't occur
-You drive the car 20 miles and since broke part is still there noise occurs again.

I would remove the inspection cover and see if you can see any cracks in the flex plate. Demand your money back from the guy who did the work and bring it somewhere else

I still haven’t paid him i technically owe him $350 but nah i ain’t doing that, the sucky part is I wasted all my money on the transmission. How do i look for cracks I noticed my inspection plate already off
