Resolved Seating the thrust bearing on 6 bolt

I wouldn't call it seating the bearing, but there is a proper way to set the bearing when you install the crank. Basically you pry the crank towards the back of the engine while prying the cap towards the front of the engine while torquing the cap bolts.

I've never had to seat them. Install those guys and torque the cap you should be ok. But bryan really knows his stuff. He is probably right with his method.

Just so I am clear. I want to hand tighten the thrust bearing bolts, pry the crank towards the back of the motor (tranny side), tap the thrust cap towards the front (timing belt side) and while holding the crank there, torque down the main cap?

Ok, so I have the thrust set. End play is 3 thousanths. HOWEVER, when I push in the clutch my rpm's still drop 50-100 rpm's. Is this acceptable?

Could be normal. The load on the engine changes when you press the clutch pedal. If that's the case that can be fixed in the tune. I'm just not sure which table since I'm not a tuna.
