If I try to start the car I'll hear a relay click and then immediately the car loses all power until I disconnect the battery and put it back on.

The problem was originally a weak start and I replaced the starter and it was fixed, then the battery wouldn't charge which was fixed by rerunning the alternator trigger wire and ground. That leaves me where I'm at now. It also has a brand new battery.

The car is a little bit of a Frankenstein, it is a 97 gst that was 6 bolt gsx swapped somewhat poorly by the previous owner and the wiring is beyond a nightmare, I can use really use any wiring diagrams and direction I can get.

Sounds like this'll be a bear. From the way you describe it, it sure sounds like a bad battery. But since the battery is new, and presuming it is fully charged and doesn't have a dead cell, my first thought is you have a ground issue.

Here are the FSM electrical diagrams for your frankencar. You might need to reference both.
