I swapped a 98 Spyder GST to Manual, did my ECU works in the manual transmission? I heard that my ECU which is the plastic can be re-flashed, also I want to add that I didn't started up my car yet.

Thanks , someone told me that the check engine light will be there all the time, is that true?On the 2g, the ecu is interchangeable between manual and automatic. There are some minor differences between the the FWD and AWD turbo models, but can also be swapped on the 2g without concern. It is the 1g where you have more difference to make note of. The part numbers are even the same as shown in the link below:

As I recall, you need to remove the TCU/TCM. As dsmrafa said, you do need to hook up the clutch safety switch. Retaining cruise control functions can cause some false TCU/TCM malfunction CELs.
