Dumb and noobish question to ask but do the Water pump, AC, Power Steering Pump and Alternator have anything to do with the timing. I pulled off all the accesory belt but the main crank pulley and Timing belt are still on. My question is can I rotate to TDC with the the accesory belts off?

Yes, you can. When rotating to TDC, the only belt you need to worry about is the timing belt.

When I pull the Timing Belt off how do I keep the timing when trying to take of the Balance Shaft belt?

use the timing marks then. cams should line up with both dowels on the top side (compression stroke) and then the backplate on the crank sprocket has a mark on it, and then the oil pump sprocket has a mark on it, as does the balance shaft sprocket.

Actually I pulled out the 7 bolt N/T engine and I'm in the process of doing maintenance on my JDM Cyclone 6 Bolt engine before dropping it in (Timing Belt, Balance Belt, Thermostat...)

Using the old engine as a reference I took a closer look around the Balance Shaft pulley and I didn't see and Timing Marks there.
