Just wanted to know all the differences between the A/T GSX and the M/T GSX, besides the given transmission difference.

You also need a flex plate and converter versus a MT flywheel and clutch. You also need the proper bushing on a AT for the flex plate.
The driveshafts are the same on both.

I'm just about to finish up a a/t to m/t swap on my 91 TSI AWD myself and I didnt even think about front axles being diffrent. Infact I have a BRAND new set of unused a/t front axles. I guess I thought they were all the same.
Someone told me they are the same, someone else said they are not.
Anyone know for sure?
