I have found some threads but I didn't see what can happen if things are not grounded properly, so I have had some issues with my 97 GST I had a friend of a friend check it out today and he said when I turn the key to aux he could here a surge. So my question would the car not be grounded right cause idle issues and I know about the these three (intake to the body, tranny to the body, tranny and bolts up the starter)

Are they any that I am missing or any that I would add for extra safety?

What gauges should these grounds have and would it be worth it to up the gauges of the wires?

Yep! Extra grounding straps snaking all over your engine bay is a pretty overrated thing IMO anyways. The factory grounds, so long as they are in good condition, are generally sufficient. But please don't misunderstand, more ground is better ground. :)

I feel a Big 3 upgrade would be more worthwhile.
1. Alternator power to fuse box then to battery
2. Battery to frame ground
3. Upgrade engine to frame ground

If you're into the fatty octopus of wires though, go nuts! I guess there's nothing wrong with more grounding just know there is a real and measurable point of diminishing returns. To me, rewiring the alt. is much more beneficial than 20 feet of ground wire.
Like in this thread. http://www.dsmtuners.com/forums/newbie-forum/249206-grounding-kit-voltage-stabilizer.html

This also shows some of the hazards relating to the "octopus". http://www.dsmtuners.com/forums/electrical-tech/412579-ground-wire-mod-electrical-fire.html
