Ok

This is what is happening over here...

I have a 98 420a and just got a very nice deal for a 97 AFX ECU, so I know this is possible by changing the pin out order to make it work

So does anyone who has made that before could give me some advice on the "how to" process would be very nice

Yep, pretty simple just time consuming, get a pinning/depinning kit and go to town. If you have patience and are organized you can do it but an easier way would be to find a 97 engine harness honestly.
 
If I remember correctly the stock ecu pins are barrel pins kind of like whats in the Mil spec harness people are starting to use. Something like this should work but YOU need to do your research and be 100% before you order it.

I was analyzing the connectors and I think that it is possible to open them and change the lines/wires order...

I will try that next weekend, and let you know,

I looked for that pinning/de-pinning kit in my country this morning and had no luck :(
