Hey guys, I've got a problem and a probable solution.
I bought this car with a bad motor and swapped it in. It now runs.

I've got a cel light and numbers: 13, 14, 21, 25

Car idles "normal" but there's black smoke.
I've swapped the maf, fixed the wires going to the cts. The maf wires are fubar and someone converted back from a 2g maf and stopped half way through. Wires are just twisted together at this point. Very janky.
Car doesn't want to start in the morning either. One small squirt of starting fluid and it starts right up. Strange.
Cts ohms out at .485. Could never get a straight answer on what it's ohms SHOULD be.

The symptoms match with having a bad maf and given your wiring, scenario it kind of makes since. If you are positive the maf is good I would go through the wiring again. I had a bad maf once and it rolled black smoke like a diesel (running way too rich)
Not sure on the cts ohms offhand.

I bet if you unplug your maf while the car is running, idle/problem won't change at all.
