Very strange ignition timing problem

So lately I have been having a hesitation/stutter/miss problem with my 92 Eclipse Gsx. The miss happens when there is high load/low rpm but will go away if you get on it or go into boost. I have tested and replace the basics. But last night I was trying to set the ignition timing and when I grounded the timing advance on the ecu I do not get a signal from the 1 and 4 wires but I do get a signal from 2 and 3. But when I take the ground off I can get a signal from 1 and 4. Also the car runs better when I advance the timing. I really think my two problems are linked together and have no idea on where to go from now or what to test.
Some more info on the car is it was an auto but was converted to manual. The car never had any problems the first few weeks of driving it. Like I said all of the basics like plugs, wires, coils, transistor, and others have all been checked out. If anybody has any suggestions or help at all I would greatly appreciate it.
