The holes I was refering to are the ones the pins go into. This is unless the pins slide nice and easy. Also the caliper piston going in easy; I mean normally I use a pair of large channel locks and don't have to use all of my strength. If you have to use a LOT of force then the calipers could be starting to stick.
Also, I do know axis pads are a bit harsh. I haven't been to fond of them. One thing you could try is to just pick up a cheap set of stock pads and install them.
Has the car been sitting? was there rust on the rotors? If the car sat for a while you could have crap on the pads. Maybe hit them with some sandpaper to take off that first layer of crap. Use a abrasive 3m pad on the rotors.
I would personally check out some cheap pads and or clean/sand down your pads and rotors (they actually make a nice rotor hone but they cost around $45 and looks similar to a cylinder hone) I've personally had noise like that after sitting and just drive the car hard through some backroads doing heavy braking and they surrender.

No, I've never cleaned those holes but the pins slide in pretty easy. I will clean them out next time I work on the car. The caliper pistons compress normally too.

The car has been sitting a lot since the brakes were put on months ago while we fixed other things. Rust has been forming on the rotors (like is normal for a car not driven every day) but at the moment there is none because it has been driven some the past few days. There was very little rust on the pads and the surfaces looked normal.

I think I'm going to take your last piece of advice and just drive it for awhile and do some heavy braking and see what happens. Next time I get a chance I will check everything out again, clean off the rotors and pads if necessary, and report back. I might have a set of old pads I can throw on to see what happens too.

Hopefully I'm just being paranoid for no reason and the problem will fix itself :coy:
 
Update.

I've been driving the car lately and when we were experiencing this problem, the rear wheels would feel hot or warm while the fronts were cold. We found this very odd, so I kept driving it. The wheels have not been getting hot or warm recently, so hopefully that's a good sign. I'm hoping the problem will go away on it's own.
