putting a 98 gsx back to stock

I have a 98 eclipse gsx auto and it has been sitting in my garage untouched (more or less) since 2008. Engine blew and I had a buddy do a cyclone 6 bolt swap and it never ran right since then. I had transmission issues. You can probably look up one of my old threads for the details on that problem. Anyways, I want to put the car to stock. I don't know how far I want to go with it. I'm slowing piecing things together. I swapped out the cyclone intake manifold with a standard 1g mani. I have a stock t25 that I would like to put back on.
I guess the point of this thread is I might need some help figuring out what to keep what to change and how to change it. I haven't done much in the DSM game in a long time and I'm extremely rusty in how to work on them anymore.
I don't know if the problem is the TCU? something went wrong when he put the Kiggly adaptor in for 6bolt to auto swap? if anyone has any input, thoughts, suggestions I would 100% appreciate it.

Well to put it back to "stock" that 6 bolt shouldnt even be in the car . Your best bet just throw in a running complete 7 bolt or depenind what u wanna do with the car just mod it correctly and have a profession do a 6 bolt swap in a 2g I seen to many backyard jobes go wrong. But its up to u what your plans are. I would sell as is and get something fresh and stock that hasnt been messed with. Be smart spend your money wisely or u will be in a hurt of debt over this car and not be happy with it.

ive had the car since 05, it is super clean inside and out. i just need to fix it up. i was thinking about putting a rebuilt 7bolt in it and going from there. the problem i have I'm not sure if its engine, transmission or if its electrical/mechanical. since i wasn't there when the swap was done I'm not sure how it was put together. i had a buddy who built many dsms, so i trusted him to do the job. i know when the swap was done i lost the ac in the car.
