Spyder No spark cylinder 1 and 4

I have a 1997 Spyder GST with a built motor and a 95 EPROM ECU with DSMLink v3 and I have no spark on cylinders 1 and 4. I'm pretty sure I have tried replacing everything correct me if I'm wrong, I have tried a new ECU, new power transistor, new coils, new cam position sensor, crank sensor, knock sensor, plugs and wires. All wires have continuity there is no breaks in the wiring harness.

The car ran before the motor was pulled out and ever since we put the motor back in we have been having electrical issues, we have been trying to get spark on 1 and 4 for over a month and can't imagine what could possibly be bad.

Any help would be appreciated.

You did not accidentally plug the crank sensor into the AC plug on the harness correct? It can plug in to it.

Also there is a little blue plug on the firewall harness. wires go into this little single blue pin plug. This way a old diag plug. If a wire is cut there you will also loose 1/4 spark. Had a buddy build a harness years ago and he cut that out and we spent a month figuring that out.

Have you at the ECU used a multimeter and confirmed both ignition channels the ECU is trying to fire? Also test the CAS and crank sensor too see they are pulsing? Likely is not a cam sensor issue as if you unplug that you will loose spark on 2/3 but not 1/4.

Did you ever resolve the question of if it had a ARC-2 installed?
