My car is not running right after emissions removal - Video

After pulling the emissions hoses and the charcoal canister out of the Eclipse the car isn't running right now, I blocked off the EGR and I've done a boost leak test and I still can't find the problem. The car is running on an AEM ECU that was installed by the previous owner, I was thinking I may have plugged in a stock connector that I shouldn't have or that I am not getting proper fuel pressure for some reason.

Okay so it looks like my troubleshooting was in the complete wrong direction, last night while searching I found a couple ideas that I would try. Today when I woke up I pulled the spark plug wires one at a time and it looks like cylinders 1 and 4 are not getting spark. Would having the battery unhooked for too long reset the AEM ECU programming and make this happen?
 
look at the coil harness to check for any build up and loose terminals. 1&4 share the same pin as do 2&3. if there is anything wrong with the connector then it will not get the signal to fire 1&4

I will check that today.

What is that noise int he video? is the timing belt rubbing something?

The high pitched squeal in the video is my BOV, it just started doing that when I ran a direct vacuum line to it instead of one that was tee'd off.

That thing would be bouncing all over the place if there wasn't spark on 1 and 4.

I don't know what to tell you, when I pull the first and fourth plug wires nothing changes, the car runs the same as it does with them plugged in.

id say replace your spark plugs(they are cheap enough to do whenever anything goes wrong)LOL
and check and see if any of your plug wires are damaged themselves.

I believe that there is no spark traveling through the wires because when I ground them I don't get a visual spark like I do with 2 & 3.

Why cant I hear any noise in the video? Is it the vid or my pc?

I think it must be on your end. The video won't really help now that I've isolated the problem a bit more, the reason for the rough idle must be the lack of spark on 1 & 4.
 
my car was doing the same thing (no spark to 1&4) and it ended up being the cas so i put a 1g cas on now it runs like a champ,but also try the transistor
 
I tried a different transistor on it tonight and nothing changed, I tried unplugging the CAS while the car was running and it didn't seem to change anything. I will try to track on down and replace it.
