help built 6 bolt electrical issues!

Some background:

I built up a 6 bolt over the winter and dropped it in my 97 gsx a few weeks ago. I was using 1g coilpacks and power transistor and relocated the battery to the trunk. I used 2 guage from the starter to the trunk for the power wire and then also a 2 guage ground cable from the battery to the chasis. Under the hood I ran a ground wire ( 4 guage I believe ) from one of the bolts that connects the trans to the block to the firewall. The 1g coilpacks had some sort of black wire attached to it which went to a little black box with a metal mounting bracket. I grounded this bracket on the block, but due to the location of the pack the wire was being stretched a little. Anyways, I started the car up and it sounded nice. Everything was fine and I let it warm up and took it for a 15 - 20 mile drive. ( This was also my first time starting it since the engine swap ) I parked it in my garage and shut it off. I'm using a 3" maf with the translator and also checked for boost leaks and found none. I didn't mess with any settings after my initial drive.

The problem:

Well later that night I got in to start the car and turned the key. The motor cranked but it seemed like it was cranking a little slow and the lights were kinda dim. It started though but idled horribly. The idle was bouncing up and down and the vaccum was reading around 10. ( it was at 17 earlier today ) I let it run for a few more minutes and the car just died. I checked the voltage on the battery and it was 12.13 volts at the terminals. I then checked for boost leaks under the hood but found none pressure testing it up to 20 psi. I looked at the coilpack and the black wire going into the box I grounded on the block had ripped out of it. I figured this was my problem and just put a connector on the end of what was left of the wire and grounded it. I got in the car and cranked it. It was even weaker and after about 5 cranks the car had still not started. I heard a pop and my ignition fuse was blown.

The questions:

Could my problem just be as simple as needing more or better grounds under the hood?

What is the purpose of the little black box on the end of the black wire that gets grounded?

What other than a bad ground or bad coilpack could cause my problem?

Come on someone has to have some info on this. I will try shortening all my battery relocation cables / ground wires and add an additional one under the hood. I will also reinstall my 2g coilpack. Any other tips?
