Short and sweet, bought a refurbish motor (420a) 99 eclipse rs. Parts that are new: TPS, crankshaft sensor, camshaft sensor, IAC, MAP, fuel pressure regulator, o2 sensor , plugs and wires, New clutch , slave cylinder , master cylinder. EGR deleted.
Symptoms : rough idle , loss of power , jerking when driving, ( not all the time ), Misfire.

Code saying timing skipped a tooth, I’m uploading pictures.. it’s the same as when I put it in timing (maybe I just didn’t get it perfect)

Yeah it’s about 1/2 tooth off, would it cause that much issue?

My bet would be on the timing being off then. Do you have a manual that says how to set the timing?

Yeah, I just couldn’t get it exact without the tool ...

Looks like both timing marks are in the valley of the gears, are the dowels both pointing up? One of the timing marks should be aligned with a tooth on the gear on one side.
After looking at other 420a motors look like that how their timing marks are?

The cam gears dont look right to me. The marks face each other yes but they should do so at the point where they are closest together. They both look low which means relative to the crank one is too far forward and one is too far back.

I agree with looking at the dowels. Both dowels should be pointing up. Also, if you have the valve cover off, there are two holes in the cams that should be facing up as well.

Has any material ever been removed from the head surface for any reason? If yes, then there is a pretty good chance you won't get those marks to align properly. This is the case with my current motor that I have built. If it is the same for you, then you must start looking elsewhere for issues (assuming dowels are pointing correctly).

Plugs gapped correctly? All electrical connectors hooked up?

6 O clock and 12 O clock, not both up... the cam holes are both up.
