I was looking to get an Eclipse and I found a 96 GS. The engine was shot at 220k so I figured why not replace it. I was wondering how much modification am I expecting once I actually buy the car.
Yes, I wanna add the add the AWD trans from the GSX so I'm expecting a complete money pit with a budget in between of 5 to 25k.
 
Are you dead set on doing this? If you have a budget of up to 25k, why not just buy a GSX/TSi to start with? If it's for some mechanical achievement then I understand your intent, but if it's just because you found this car hold off and find something better IMHO.

No. No no no no no.
It's just plain silly to do this. Buy a GSX if you want one. have it shipped. Whatever you have to do. It is just plain foolish to not start with an AWD car if that is what you want. I applaud the guys with a GST to GSX swap but even those aren't numerous. As far as I know there isn't a single 420a to DSM GSX swap in existence. Why? It's simply too much work when you can just buy a car. If the cars didn't exist anymore like turning a dodge charger into a superbird clone that's one thing. But with the budget you mention buy a running car and then do whatever you want to it.
What is your current mechanical skill set?
