Grinding noise when in neutral when I revv up. I also get the noise when I am driving and I let go of gas at 3k or above rpms and the car will have grinding noise and as soon as I press in clutch or throw in neutral it goes away. I am thinking its input shaft but I keep reading and I keep seeing different responces to people with same issue. My car also shakes like crazy when coming to stop from a high mph. I cant get above 60 without it shaking like wheels about to come off.

Yikes! I would very highly recommend that you stop driving the car. A very common problem is intermediate shaft tapered roller end bearing failure in the GS-T trans and it sounds like you have it. Now that these cars are getting old, we see a lot of them which have been continued to be driven until the bearing falls completely apart and all of the rollers from the bearing destroy the gear-set in the trans and it is almost completely ruined. It may have already happened from the noise I hear.

I have a lot of used GS-T gear-sets if you find yours are destroyed (to save on money). I also have a new gear-set for the GS-T trans which has twice the strength over the strongest HD gear-set anyone else uses, if you want to go that route. I haven't put them on the sit yet, but they are awesome!

The vibration at speed could be several things:

1) Warped rotors (very common)
2) Out of balance tire
3) dead shocks

That's all I can think of for now. Good luck!

yea it does go away when I press clutch in. But with it going bad what all could be damaged?

In case you missed it. ;)
