car stalling whenever ecu resets

help im having a reaccurring problem. well i have 2 problems, my battery sometimes goes dead by itself, the alt is fine so i have a short somewhere. prolly in some of my wiring. problem 1 leads to problem 2.

when the battery dies i can jump it and its fine, and the car will idle fine, but as soon as i go to leave and stop the car dies. sometimes itll just idle at about 150-200rpm's for a little then try to correct itself. i think it has a hard time finding its idle when the ecu is fresh. usually its like this for the first day after a reset, but this time its been about 3 days and still has it.

my original thought was the IAC/ISC/whatever so i pulled that and did the 6 volt test and id didnt move. so i thought it finally died. but i plugged it back in today to make sure before i spend money on one, and i turned the key on on and it watched it move about 2-3mm and click a little bit. is that normal or should it move more?

also does anyone have any thoughts on why it wont hold idle after a reset? i am recirc greddy type s with hard ic piping, intake filter and 3" catback.
 
as far as the ecu its normal. Mine does that everytime i reset it. Its just relearning the stalling out usually goes away after about 15min of driving for me.
