car shift gear into gear while running

i have a 98 gst with 80,000 miles on it and my car will shift through the gears fine while the car is not running but once i start it up i can not get it into get without strong force behind it. I have bought new fluid for the tranny but have not changed it yet and once i get it into gear i can hear a grinding like noise like something spinning in the tranny like something is rubbing. last time i drove i also smelled a burning smell that smell like brake pads burning or the brake fluid. I put a new slave cylinder in it and bleed it but my pedal feel like nothing it there at all and its way to easy to press it to the floor so i stopped driving it. could it be the clutch?

Burning smell would most likely be the clutch. That grinding noise, and difficulty putting it in gear with the car running, would typically indicate bad synchros, typically they act up more under hard accel shifting, and it would generally not do it in ALL the gears. Make sure you bleed the clutch properly, that said they do tend to have a somewhat remote/disconnected feel in these cars even when working right. The important thing is that it have no air pockets in it, and comes back up off the floor on its own.

the clutch come back up off the floor like its stuck for a second or two and then pop up if i remove my foot rapidly

to update... I fixed the problem and it was only the clutch. The clutch actually came apart inside my transmission some how and we found pieces of it in the casing... thanks everyone!
