I have a 95 GSX M/T, The only way I can get it to start is if I jump the two wires on the starter relay. I have already replaced the relay itself but that does not seem to be the problem. The car does not have a after market alarm.

Which two wires are you jumping. If it's 3 and 4 that would imply something is wrong with either your clutch switch or that maybe you have a factory anti-theft and not know about it.
the car does have an antitheft light that turns on when i lock the car but how do i disarm it? i have no remote for keyless entry and i dont know if my car came with one
 
I don't have much on it but the 2G Technical Manual states you just have to open the door or liftgate with the key to disarm. Which I guess means the lock switches need to be operational along with the ETACS control unit.

In anycase either jumping 3 and 4 of the starter relay or pulling the Theft Alarm Starter relay should bypass the alarm and disconnecting the clutch switch will disable the Clutch Safety Switch interlock.
