6 bolt swap two cylinders not firing

6 bolt swap completed. Primed and then cranked to start. Wouldn't stay running, didn't sound smooth so I checked for spark. Missing spark in 4 and 1. Switched the wires on the back of the coils and lost spark in 3 and 2 and gained it in 1 and 4.

I lengthened one of the wires from the transistor to the coils but, that it isn't the one running to the coil that is not sparking.

As in there are three wires running to the coil, a red and a blue/red and a black/blue. The black/blue is the one that I extended but the blue/red is running to the coil that isn't sparking.

So my next step is to tear out the entire harness and find out where the issue in the connection is unless someone out there has some other ideas, something simple I could be missing.

99 GSX, 2.3l 6 bolt stroker. 1st gen head with green top cas and the magnus?adapter harness.

I won't be able to take any pictures or try any suggestions because I'm going out of town for the next 9 days but if anyone has some ideas please throw them my way.

any chance of the following:

1. CAS wired wrong?
2. One coil out of the pair has gone bad? Do you have an extra coil pack to try?
3. 180* out of time (probably wouldn't fire up this way from past experience)
 
CAS is just plugged into the 2g harness with the adapter harness.

I switched the wires running into the coils from the coil pig tail to the two coils. When switched the other coil fired and the one that was firing before does not.

I did not ensure that it was not 180* out, I didn't think it would cause the one coil to fire and the other to not but I will get on that asap.
