2G engine swap with different cam sensor location

I replaced a blowned 97 2.0L turbo engine that had the cam sensor on the rear of the camshaft with a 99 2.0L turbo engine that has the cam sensor on the front of the camshaft. I sliced the front cam sensor connector into the 97 wiring harness, connecting like color wires together. Had to swap ignition wires at the coil to get the engine running because 2 & 3 were firing when 1 & 4 were suppose to. Tried swapping the red and black wires while leaving the striped blue wires connected on the cam sensor wiring. Put the ignition wires to normal and started the engine. It started but did not run well. It appeared that it wasn't receiving a cam sensor indication and was running in a degraded mode. Can anyone help with this problem of swapping engines that have different cam sensor locations?

why not just put the sensor from your 97 motor in your 99 motor. and ignore the other sensor on the 99 motor
