Hooking up my 16g on my 2g, I had ordered 1g water lines since I was told they would connect much better without any bending as with the 2g stock water lines.

Well, the 1g U shaped water line (Feed I believe) didn't even come close to fitting and I was wondering if I was possibly doing something wrong, either way in the end I used my old 2g stock ones and bent them slightly so they would fit. This is pretty much a "Did I f*ck it up" question so I can rest easily knowing for certain.

2nd question, does it matter what way you connect the "L" pipe to the "J" pipe? The L pipe connects from the SMIC to the J pipe. I thought I had it connected right with the nipple closer to the J pipe but after seeing some pics, I see people put it on the other way with the nipple closer to the SMIC. (If you need a pic I can get one tomorrow.) The only reason why I installed it this way was it lined up with the SMIC better and wanted the line to my MBC to be shorter.

You cannot use the 1g water return line on the 2g. The water pipe is different and connects differently. You could probably use the 1g water feed but that's about it.

As for your intercooler piping, it probably doesn't matter which was it goes on...the nipple is only there for your boost controller, and the shorter the line, the more accurate it will be.

Yeah, like he said, the position of the nipple is not going to hurt the manual boost controller and having a shorter vacuum hose will actually benefit.
