I've been researching the model number of the ECU in my car and it's for an AT MD165530. Weird thing is, I have a manual GSX.

The previous owner must have done this. Anyways the ECU fried recently so I bought another ECU which isn't working. I'm wondering if the previous owner had a AT ECU for some reason? I've taken it the shop and they can't fix it either they said everything pointed to the new ECU being defective. Unfortunately I don't even have the MD number, it wasn't on the top of the case like the old one, but they know that everything is good, starter, relays, fuses, spark plugs.

I'm wondering what replacement ECU I should get and where to go from here.

I know when I swapped my car from and A/T to the manual I had to splice two wires that used to connect to the park/neutral safety switch on the A/T ECU saying this I tried using my 95' ecu to start my car and it turned over but got no spark sooo I would suggest you trying another A/T ECU I would almost gaurantee it starting right up afterwards..

We actually got this figured out almost 2 weeks ago now. His "new" ECU was junk. He has a new M/T ECU out of a 90 in it with pins 6 and 14 swapped and it's running again.
What issue are you having to start? It takes a shop with extensive Mitsubishi knowledge to diag these for some reason. Apparently no one knows how to work on them. The A/T ECU uses a high fuel pressure (43psi not 37) as well as using 390cc injectors instead of 450cc.

I will be in Tucson on Saturday for rallyx, have a few other errands to run (looking over the white Galant for sale as well as possibly helping another VR4 Galant owner with his car), but if you want a hand I may be able to swing by and help out.

Depending on where the car came from it should have either a Federal or California ECU in it.

MD193299 93 Federal Turbo MT AWD
MD193295 93-94 California Turbo MT AWD

Those would be the originals, if the rest of the car was original.

Try this:
Depending on what month of 93 you car was made it should be one of these two:
7/92-5/93 - MD193299
6/93-5/94 - MD304484

Production years for DSM usually ran from June the prior year to the end of May of the production year, but 93 was shifted slightly. The first would be a 93 Model Year and the second a 94 Model Year. While the OP should check his production date it's highly likely his saying it's a 93 means it was build between July 92 and May 93.

is it typical for sometime to put in an AT ec in an MT for the higher injector PSI?

No, not typical. More typical that people put whatever they can into a car they are selling to make it run. The wrong ECU might not be the only thing that isn't what it should be. Check the injectors and turbo to see if perhaps they stuffed a engine from another car in.

Just because the cover has that part number doesn't mean that's what's in the box. Verify the injector size.

Very true with ECUs. You need to verify that the number on the White ECU connector matches the last four digits of the E2T number on the ECU case. If the number has been wiped off you know something is funny and it get's harder to tell.
 
While the OP should check his production date it's highly likely his saying it's a 93 means it was build between July 92 and May 93.
And that info can be found on the sticker mounted on the drivers side "C" pillar. Upper right of the sticker will show the month and year of the build. To the lower left is the "MDH" - which is month, day and hour of the build. F.G.: 052217 would represent, May 22nd at 5pm.
