what brand is it. can you post some pictures. i know what your talking about but i dont wanna give info that could be wrong.
 
Use the one on the side, unless you're using a electronic boost controller.
I would run a line from your turbo (if you don't have a source, I would drill and tap one) straight to your wastegate.
 
As said above, bottom one goes to compressor housing.

Top one is only used with a boost controller.
 
I have a nipple coming out of my cold air intake pipe that I just plugged off,can I hook up bottom fitting on wastegate to that?right now wg is hooked up to last fitting on the left(looking at the motor).you know the three on the back of the ITM.So I guess thats just wrong!Could that be why I'm not gettin no power past 5000rpms(car just stops pulling but rpms keep goin up)?

It's not wrong, that should work. I just feel more secure when it's connected to the turbo. Plus some people say exposing a wastegate diaphragm to vacuum is bad.
 
Right off the compressor is best. Although the flow ideally is fast, you want to the amount of boost at the compressor to be opening the wastegate, not the amount of boost right before the intake. Technically with the flow, it's a different amount, and that small amount can be enough to do damage.

It's not really a flow issue, it's a propagation delay. If air weren't a compressible fluid, it wouldn't matter where you sourced the vacuum signal.
 
I need help, the line off my bov goes into my intake and doesn't make sense and I don't know where the second vacuum off the wastegate needs to go. My car looses all of it's power after around 5,000 rpms. Please help if anyone can.

BOV --> intake manifold
Wastegate (lower port) --> Anywhere between turbo compressor outlet and throttle body
Wastegate (upper port) --> Disconnected, unless you have a boost controller
