On a 2g stock intake pipe it has a line coming in from the valve cover and somewhere else. I am going to buy one of the FP 4" intake pipes and wanted to know what I need to do with the two lines since it no longer has the two ports for the lines.

FP assumes you've already done the emissions delete.

What turbo are you planning on using the FP intake on out of curiosity? If it's a turbo with a 2.25" or 2.5" inlet, you may want to read this post, and those which follow.

You will want to keep the hose from the valve cover to vent the crank case. I would find some fittings and either weld them to the intake or drill and thread them into it if it is cast. The other hose goes to the evaporation canister and isn't needed unless you have to pass emissions.

I will have to pass emissions and I am upgrading from big t28 to a 5857 with an E cover.

I guess I will just give FP a call and see if they can add the fittings for a fee. I eventually might want to go speed density and already have a omni map sensor and ait sensor so that is why I wanted to go with the FP intake.

If you want to add fittings, I would suggest you set up a proper catch can system between the valve cover (crankcase vent) and the intake pipe to capture vapors that would otherwise enter your nice new shiny turbo.
