Replacing ECU with MegaSquirt question

I am starting a project and it will include installing a MegaSquirt. The question i have is I noticed on the Pinout on the ECU that there are wires running to (for example) the AC relay and Speed Sensor. Upon looking a tthe wires in the wiring harner for Mega, there is not connections for these. I know i am green on this but i am wordering if you are required to leave the ECU inplace if you would like to keep these devices working. Thanks in advance.
