I am current installing a MBC using this guide.. http://www.dsmtuners.com/forums/articles-turbo-system-intercooler/237982-best-way-install-mbc.html . just have a question. I noticed the factory hoses tee together from the turbo and wastegate to the same of 2 possible spots that my intake connects to. I have a hose going form my intake to a thing on the passenger side where that connects to and the single hose that was tee'd from the wastegate and turbo hoses. After installing the MBC do i still need to keep that intake hose there?

No. Remove your stock routing of the bcs system, cap off both nipples on the bcs unit, and run the MBC as per the diagram in the link.
Scrap any other excess not needed, and don't forget to cap the nipple on the intake pipe where the line used to run from there to the bcs unit.

You do not need to cap off the BCS.... You only need to cap off the lower line that comes off the turbo. You can use a screw to cap off that lower line.... T into your BOV line and run that to the side of the MBC then run the top line off the mBC to the wastegate...

I would honestly go against this diagram ONLY because he has the t-25... I have helped many people with MBCs and when they try to use that as there boost source it is NEVER consistent.... BOV line I find the most accurate and consistent...

Yes, you do not need to cap off the BCS but you must cap off the nipple on your intake snorkel.

IMO tapping into the bov line is a bad idea because it can cause bov flutter and in my experience is less accurate than a boost source closer to the turbo. You'll end up with more variability if you end up with a boost leak but at least then you'll see a boost leak on your boost gauge and you can adjust your MBC to compensate until you get the boost leak fixed. A bov source will tend to get your fuel trims out of whack without any visible indicators.

I just installed my MBC and connected a hose from the lower line to the upper line where the old hoses where. Is this ok

Here is a crappy drawing:
