I just did a few searches and didn't come up with a thing.

I installed the VPC intake and blow through setup and there were originally 3 hoses that connected to the intake, one goes toward the back of the firewall, 1 goes to the boost solinoid and the last goes to the valve cover. I have a filter on the valve cover but the BCS and the other hose are sucking in unfiltered air. Would that mess anything up or should I shorten them and bend them down?
 
Yes, block/plug those off however you can.

The line heading back to the firewall is connected to the Evap. Emissions Canister, which is located under the batter tray.
 
My question about blocking them was, they were attached to the intake which brings air into the system.. don't they NEED air? or did they just attach to that to one, send air back out into the intake?

What would the negative effects be of not plugging them and letting them hang in the engine bay, besides the obvious.. getting caught on stuff or filling with dirt etc. (performance wise, low idle?)
 
If you live in an emissions-free state, you could actually just remove the whole evap system canister and not even worry about that hose. Still... my friend's intake didn't come with ports for any of those hoses, so he just let them hang and didn't have any trouble with it.

If you don't remove and block them, at least zip-tie them bent over on themselves so nothing gets in or out.
