It could be a bad ignition coil. Cyl 1 and 4 fire from one coil and cyl 2 and 3 fire from the other coil. If not that then keep tracing the wiring backwards from there. I believe the power the on/off signal which fires the coils comes from the ignition module which is signaled from the ecu. There should be an on off voltage signal coming into the power transistor/ignition module from the ecu on two different wires. You should have one wire working correctly on the firing coil so you can look at what it's voltage is doing with a multimeter while cranking and see what is not happening on the other wire/coil.
