slide the transmission out just so slightly, and rotate the crankshaft bolt (in the middle of the pulley) an eighth of an inch clockwise. The Trans input shaft splines aren't lining up with the flywheel.

did you make sure that both the trans and the engine don't have a dowel pin in the same spot, stopping it from mating up?. also, the splines on the tranny may have to be turned some.
Also, is the same trans that was in the car?, if not it may be a trans from a 1g? or if you replace the flywheel/clutch, they may be for awd or something check all of the parts again to make sure they are for your car

theres no pins in it only the 2 in the block the trans is for the car and same for the engine and the fly is the same just had it turned and put a new clutch on it
it goes on all the way but about a 1/2 in

^^^^^
This is a very common mistake, i would double check for it.

Cory will you look at the tranny case and get the seriel number off of it. Just to make sure its exactly what you need?

Did you try to rotate the crank \ flywheel some to see if its just a slight missalingment?

Did you try mating(?) them together outside of the car?
