Its a 1998 Eclipse GST Spyder
The pictures below isn't mine I'm just using it as a reference I will get real pictures as soon as I can

So first of there is a blocked off vacuum line around the throttle body/intake. It is the third one down and it is marked with a P. What does this do? Why would they block it off? And how do I fix it?

Secondly there is a pluggin attached to the trans that has been broken and the leads have been soldered together. Same questions as above.

Then there is a huge line disconnected from the rear of the engine. I'm guessing this is the AC line? What should I do?

Lastly there is another plug behind the timing gear cover that is attached to a metal bracket? Same questions as above.

If anyone could help it would be greatly appreciated.

First, check this vacuum line routing diagram as it is possible a few of the regular components may have been removed and thus the "P" nipple was capped off: Taboo Speed Shop

Second, on top of the transmission about the area you have enclosed is the sensor for the reverse lights as pictured below at the top left. If that is not it and it is a manual transmission, there is only one other "plug" of sorts and that is the speed sensor towards the differential; for an automatic, it could be the kickdown servo switch, park/neutral position switch, or A/T fluid temperature sensor:

Third, that is indeed an A/C line. It runs to the A/C compressor on the firewall side of the engine bay (back of the block) and to the condenser in the front of the engine bay.

Fourth, a plug on a metal bracket just behind the timing gear cover is likely for the crankshaft position sensor -- a triangular, 3-pin connection.

Well I guess all the other ones are minor compared to the last.
If there isnt a connection hooked up for the crank position sensor what will happen.
I drove the car to work today.
 
I'm not absolutely certain the car would start if it were the CPS since it is supposed to cut spark and fuel when disconnected.

In the general vicinity, there is also the plug for the A/C compressor, a capacitor attached to the intake manifold, and a plug for evaporative emission purge solenoid valve.
