It's not about controlling boost, but exhaust flow. If you have a proper collector this isn't much of an issue (don't know about the turbonetics manifold, I've never looked inside one.
It's more an issue of the people putting them on a stock manifold. The collector between the 1 and 4 runners does not have much dividing it, and it is very easy for gas to flow betwen the two, without going into the turbine housing.
Say you mount it on the #1 runner, when the pulse comes out of #4 a good amount of gas will pass directly over, and out of the wastegate. Some won't go out of the wastegate and will bounce off the #1 exhaust valve. At the correct RPM some gas will try to rush into the #1 cylinder.
How large of a effect this will have out of the world of theory I'm not sure of, it might be extremely small. I'm not going to say one way or the other whether the effect will be measurable.
