1G ECU swap and now cel codes

1g in a 2g swap. Yesterday I swapped out my EPROM ECU for a non EPROM. I am trying to figure out what's causing my car to random misfire 100 times a day, every day.

But back to my question,EPROM ECU had 4 consistent codes- O2 sensors, evap and other non issue codes and I'd throw a P0300 and run like ass. With the non EPROM ECU installed I now have 6 consistent codes- and a few of them are new codes that I haven't seen before yesterday.

Why with the change between EPROM and non EPROM do I have different codes than before? I am still throwing the misfire code and running like ass, so the ECU wasn't my issue. None the less, I am now curious as to why I have different codes than I did and the only change was adjusting the cas and ECU.
 
I would check the red wire on the oxygen sensors,evap and crank/cam sensors. Its the only wire that is common to all those sensors. Im not real familiar with 2g swaps so i hope this helps or gets some gears turning in your head LOL
