The car when started from cold would idle rough and give me the CEL code P0303 (cyl. 3 misfire). It still idles but obviously very rough..

However, when i let it idle rough for about 30 seconds (AFR cycles around 19:1) and shut the car off and then start again, it only misfires for the first little bit and then starts running normally.

I recently had to replace my CAS, and also tested the coilpack, power transistor while i was trying to diagnose my previous problem. Also I put in new plugs (gapped correctly) and wires when i changed the CAS..

I did get new injectors from classifieds and that is my guess on whats causing this misfire in cylinder 3. But my question is that can a injector be affected by temperature? I also checked to see if i wasn't getting spark to cylinder 3, but it seems to be perfectly fine.

Any input would be greatly appreciated guys!

A lot of things can be affected by temp. Usually when things get hot(electronics) is when they show failures.

Do a quick compression test.
Also, take a 9v battery, piece of rubber hose that can fit around injector top, some carb cleaner and alligator clips. This is the "poor mans injector cleaning" ha. And it works. Its NOT a proper flow test obviously but may help you identify a problem. THEN you can send them off for the real deal cleaning and flow test
