I have a 99 GSX and the check engine light was on. I went and got a code reader from advanced auto parts & it came back with 6 codes, being 3 codes two times. These were the codes:

P0170 - Fuel Trim
P0400 - Exhaust Gas
P1600 - Unknown

I erased them, the light went off then I went to drive again and the light was back on, no doubt the same exact codes... What could be the issues.. the car is very modified.
 
P0170 = Your fuel trims are maxed out. The LTFT and STFT have added or subtracted as much fuel as they possibly can combined. If you don't have a code for the O2 sensor, then you most likely have either a vacuum leak, an exhaust leak before the O2 sensor or your injector scaling and/or deadtimes are incorrect. The O2 sensor could still be the culprit, but not as likely.

P0400 = The ECU did not see the correct change in the O2 sensor when the EGR valve was commanded to open. Either the EGR is blocked off or the valve is clogged. The EGR solenoid is probably not the problem or you'd also have P0403.

P1600 = The ECU is unable to receive any communications from the TCU. Does the auto trans function properly? If your car used to be an automatic and is now a manual, someone took a big shortcut when they did the swap.
 
Thanks for the input all, as far as diagnosing these I want to get them fixed right the first time. What exactly would I do to check for the exhaust leak? And the transmission is an auto. What I have noticed if it it's first start up and I put it in reverse the car kind of jumps into it, idk if this is normal or not. The car also doesn't shift into low gear..

One other odd thing about the car -- if it's been sitting for awhile without running say a day or so, starts right up. If I drive it somewhere and park for a few minutes then I have to give it gas to get it started??
 
Use seafoam to find an exhaust leak. Go slow and only let the intake mani sip a little bit at a time. There will be plenty of smoke created.

Doesn't shift into low gear... ever? Even if you put the shifter into "L"?
Check your TCU for any leaking caps or if it smells burnt. If it seems good then you will need to trace the black with blue stripe wire from pin 17 of the TCU connector, it should go directly to pin 7 on the ECU. That's the one that will trigger P1600. The other two control wires between the ECU and TCU are white with green stripe from ECU pin 43 to TCU pin 4 and orange with black stripe from ECU pin 46 to TCU pin 18.

The hot restart issue is most likely due to a deteriorated or disconnected Fuel Pressure Solenoid vacuum line. It's the one on the driver's side of the firewall that should have a vac line to the intake manifold and another to the Fuel Pressure Regulator.
