Can this be done with motor and transmission in the car?

No. The flex plate is between the motor & transmission. You need to separate them to get access to the flex plate which is also bolted to the the end of the crank shaft like the flywheel on manual transmissions.

the motor can stay. but theres no way you can get in there to swap it with the trans still hanging there in the way.

The above answers are correct as I've just changed my plate as well.

What's wrong with your current one? Or you just upgrading as a precaution?
