Battery Drain/Car Will Not Turn Off

Here is the situation, A month ago after putting in my new transmission and a new alternator my car started having some odd electrical issues. This did not happen immediately but took a couple of weeks to develop. What happens is that I will take the key out of the ignition and the car keeps running. So I go to the fuse box and pull the engine fuse to turn it off, at this point there are some lights on the dash that are still on. They are the battery, break, and oil light. These are draining my battery obviously so here is what i have done to find the problem. I have had the ignition switch and the alternator tested and both came back as being good. So I started trying to track the drain myself and have found the fuse that will stop the drain, it is the 60 Fusible in the engine bay fuse box. The wire that I disconnect from the fuse is the bolt closest to the headlights which is a white with black striped wire. The other side of the fuse is connected to the alternator wires. So if I dissconect the wire from the fuse the car will turn off and on as it should. So I traced this wire back to the interior fuse box on the drivers side next to the clutch pedal. From best I can tell it connects to the back of the fuse box on the top left side if your looking at it from the front side where the fuses are visible, this is pretty far above where the actual fuses are and it seems like it connects to the back of some electrical connections that is attached to the fuse box.

Does anyone know what these connections are and where they lead? Or what the black and white wire attached to the fusible fuse is for? Perhaps an idea as to what could cause this type of electrical issue?

Right now this is extremely confusing anyone with some insight or suggestions would be highly appreciated.

Well I replaced the Relay and I am still getting the drain but now for some reason my car will not start. It just cranks and cranks. I tried plugging back in the old relays but that didn't help any. It seems like to me that I am not getting any fuel, So I took out the back seat and took off the cover for the fuel pump if I could not here it turning on, I can't here anything coming from it when I am cranking or when I have the key in the on position. Ill be checking the wiring and trying to see if I can track the problem down.

That 60A fuse wire goes to other fuses. Two are in the engine fusebox: A/C, and Room Lamp. Five more are in the interior fusebox: Amp, Anti-theft, Defogger, Door Lock, and Heater. So remove them 1 at a time to see effect on drain. The Room Lamp and Door Lock each go to many, many circuits. Use fuse removal, then circuit unplugging, then voltmeter to isolate problem logically rather than just replacing components which waste time and money.
