wierd acceleration bug

ok so recently (last weekend) i had to yank my trans because i snapped a bolt on my flywheel (got lodged in my clutch/pressure plate and couldnt shift) and i got it all back together, and i freaking ran amazingly. for about 2 days, (used to vibrate like hell, shifts smoother) but now. not sure if its related but when accelerating, around 3500 and around 4200 my motor boggs down as if i was tapping on the gas pedal (rocking back and forth) i have no clue where to start. dont know if its throttle position sensor, timing, fuel? cam/crank sensor (are they same? if not where is the crank sensor located?) ideas? please? it doesnt feel like a misfire.

93 eclipse, 6 bolt motor.
 
so i took my other car to work yesterday and i go to take mine today and i cant even let off the clutch fully in first because its trying to bog down and kill itself. any ideas? anyone near fort mill, sc or charlotte nc wanna come look, can pay for diagnosing and gas? i am completely lost.
