I recently swapped the tranny off my 91 AWD.
I test drove the car today and I hear a whinning noise coming from the tranny area.

Can a low fluid Tranny or transfercase cause it?
 
Sure it can. I'd also recommend using a slightly thicker oil like a GL-4 non synthetic since it'll help reduce the noise and even gear engagement issues. I just switched today from MT-90 to 75W-90 non synthetic and the difference in shifting is much better than with the synthetic. On an older transmission, I'd try that and see if it eliminates some of the noise.

Also, it's important to realize that the noise may not be coming from the transmission, but from rear. Make sure you replace that as well.
